The Ninja transform back into their normal selves, but Lloyd is rapidly aged up to an adolescent. When Garmadon attempts to change the events of the past and stop the Ninja team from forming, the original four Ninja follow him into a time portal to the temporal point when Wu first recruited Kai.
They manage to restore the timeline by using the Golden Weapons of the past to blast the Mega Weapon into space.
He possesses Garmadon and heads to Ninjago with his army. While defending Lloyd, the Ninja are hit by Dark matter, leaving Lloyd to confront the Overlord alone.
The Overlord transforms into a huge dragon, but Lloyd uses his Golden Power to destroy the Overlord in an explosion of light, which purges Garmadon of evil and transforms Lloyd into the Golden Ninja.
Since the Overlord was defeated by Lloyd, Ninjago had been rebuilt into a futuristic metropolis, and is renamed New Ninjago City. Cyrus Borg, founder and CEO of Borg Industries, has decided to use this opportunity to rebuild the city with various technological advancements.
Without an enemy to fight, the Ninja become teachers at Master Wu's Academy. One day, they receive clearance for a field trip to Borg Industries.
Upon arrival, they meet a female android named P. Cyrus Borg gives the Ninja a golden statue as a gift, which is revealed to hold the Techno Blades.
They ultimately learn that the Overlord has survived the final battle and is trapped inside the Digiverse as a computer virus. The Overlord takes control of Cyrus Borg and P.
Meanwhile, Lloyd is trained by his father, Lord Garmadon. The Ninja travel to the power station with the aim of using the Techno Blades to shut down the power, but are forced to fight an army of Nindroids, led by General Cryptor.
After the power station is destroyed, a stranger steals the hard drive containing the Digital Overlord and uses Electrocobrai to reactivate him. Wu is captured, transformed into a corrupted cyborg and ordered to attack the Ninja.
Lloyd and Garmadon are attacked by corrupted Wu and Lloyd is captured. The stranger is revealed to be Pythor, who survived the Great Devourer. Borg tells the Ninja they can reboot the system and destroy the Digital Overlord by going into the Digiverse.
They manage to reboot the station by using the Golden Power and Lloyd escapes. However, the Overlord manages to escape the digital realm half-formed.
After Kai is captured by Pythor and the Nindroids, the Ninja discover a rocket named Arcturus that the Digital Overlord intends to use to retrieve the Golden Weapons from space.
The Ninja manage to return from space using elemental shields and prepare to confront the Digital Overlord, who has become the Golden Master, fulfilling an ancient Serpentine prophecy, and is now wreaking havoc on New Ninjago City.
They try to shrink him with a shrinking pill, but this is thwarted by Pythor. With no other option, Zane sacrifices himself to destroy the Golden Master.
After the loss of Zane, the team splits apart, and Lloyd seeks to rebuild it. The team is brought back together once more when they find out that Zane is alive, and are then invited to compete in a tournament by the crime lord, Master Chen.
The Ninja learn to gain the trust of the other Elemental Masters during the competition, who then help the Ninja to fight Chen.
Chen and his army manage to escape from the island but are pursued by the Ninja and Elemental Masters riding on their elemental dragons.
When Chen attempts to perform the spell that will transform his army into Anacondrai warriors, he realises that to make the spell permanent, he needs the essence of a true Anacondrai.
As Pythor is the last remaining Anacondrai, he is captured by Chen, who uses his sweat to complete the spell.
Chen and his army then wage war against Ninjago at the Corridor of Elders. During the battle, Pythor reveals to Garmadon that the only way to defeat the Anacondrai is to banish himself to the Cursed Realm in order to bring back the original Anacondrai generals.
Garmadon willingly accepts this fate and the spirits of the Anacondrai generals are released into Ninjago. The generals curse Chen and his army, banishing them to the Cursed Realm.
When Lloyd is possessed by the spirit of Morro, a former student of Master Wu and the Elemental Master of Wind, the Ninja realise that they have lost their elemental powers.
They must save Lloyd and race against Morro and his three ghost warriors to stop him from finding the Tomb of the First Spinjitzu Master and cursing the Sixteen Realms.
Morro attacks Wu and the Ninja using the power of wind to obtain Wu's staff, which is revealed to have three symbols engraved upon it that lead to the tomb.
Master Wu explains that during his training, Morro was led to believe that he would become the Green Ninja by Master Wu and was enraged to find out that he was not the Chosen One.
In order to prove himself worthy, Morro set out to find the Tomb of the First Spinjitzu Master but never returned.
Morro and his three ghost warriors begin their search for the Realm Crystal, which is located in the Tomb of the First Spinjitzu Master.
The Realm Crystal would allow Morro to release his master, the Preeminent, which is the physical embodiment of the Cursed Realm, into Ninjago. To learn this technique, the Ninja travel to the city of Stiix to find Ronin, a thief, who stole the Scroll of Airjitzu from Domu Library.
On the way they encounter Chain Master Wrayth and learn that ghosts can be defeated with water. Meanwhile, Master Wu reveals to Nya that she can control the element of water as her mother did, and after intensive training from Wu, she begins to control water, but is held back by her fear of failure.
The Ninja visit the Temple of Airjitzu which is said to be haunted by the ghost of Master Yang, who was the original creator of Airjitzu.
There they earn the Scroll of Airjitzu by proving themselves to Master Yang. Yang tries to trap them inside the temple, revealing that anyone who remains inside at dawn will be permanently transformed into a ghost.
He remains in this form for the remainder of the season and for the duration of Season 6. After learning Airjitzu, the Ninja race to obtain the second symbol on the staff, the Sword of Sanctuary.
On the mountainside, Kai successfully takes the sword from Morro and the Ninja use the sword to pinpoint the map location of the Tomb of the First Spinjitzu Master.
When the Ninja reach the third symbol, the Tomb of the First Spinjitzu Master, they must face three deadly tests before finding the final resting place of the First Spinjitzu Master and the Realm Crystal.
There they encounter Morro, who releases Lloyd and escapes with the crystal. Lloyd is still weak, but the Ninja find their elemental powers are starting to return.
Back in the city of Stiix, Morro uses the Realm Crystal to release an army of ghosts and the Preeminent. The Ninja infiltrate the city in disguise in the hope of destroying the Realm Crystal.
When they are discovered, they are forced to battle the growing army of ghosts. During the battle, the Ninja and Wu realise that they are being overwhelmed by their enemies and retreat on a paddle steamer with the residents of Stiix.
At last, Nya unlocks her True Potential as the Water Ninja and destroys the Preeminent and all of the ghosts by drowning them with a huge wave.
Master Wu tries to pull Morro from the grasp of the Preeminent as it sinks into the water, but the Preeminent is too strong, and Morro dies as he hits the water.
The Ninja and the people of Stiix celebrate, as they have finally defeated Morro, the ghosts and the Preeminent. Clouse who is now a ghost escaped from the Cursed Realm , finds the Teapot of Tyrahn and frees the evil Djinn genie , Nadakhan, from inside.
Nadakhan grants Clouse three wishes and uses them to trap him inside the teapot. He then decides to search for the Realm Crystal to reunite his crew of Sky Pirates and when he discovers that the Ninja are protecting it, he decides to frame them by using his shapeshifting abilities, which results in them becoming wanted criminals.
The Ninja try to find Clouse in Stiix, but are forced to flee from the citizens. The Ninja decide to split up in order to escape, but Misako gets arrested.
Ronin is then hired by the Police Commissioner to find the Ninja and bring them to justice. Now imprisoned in Kryptarium Prison, the Ninja meet Captain Soto and he explains that to catch a Djinn they must use a drop of Tiger Widow venom which is lethal to men to weaken Nadakhan.
After the Ninja free Soto and themselves, he tells them that the last Tiger Widow spider lives on an island which can only be located by a map in a lantern hidden on Nadakhan's flying ship, Misfortune's Keep.
Nadakhan and his crew visit his home realm and kingdom, Djinjago and discover that it is slowly falling apart. Nadakhan's father gives him the Sword of Souls the Djinn Blade , a sword that has the power to trap souls inside it.
Nadakhan then slashes the Teapot of Tyrahn with it, causing the souls of Clouse, Master Wu, and Misako to transfer into the sword.
He then returns to Ninjago and swears revenge on the Ninja. After witnessing Jay and Nya together, Nadakhan tricks Jay into making his first wish.
To impress Nya, Jay wishes he was rich and was never born in a junkyard and as a result finds out that he was adopted and that his real father is a famous named actor Cliff Gordon.
Nadakhan then successfully traps both Kai and Zane in his sword by granting them three wishes.
He then begins his plan to create New Djinjago by raising pieces of Ninjago into the sky. Nadakhan then reveals to Jay his plan to wed Nya who resembles his lost love Delara , as this will give him the power of ultimate wishes.
The Sky Pirates then capture Lloyd, Jay, Cole and Nya and while they are fighting the pirates, the Ninja waste most of their remaining wishes.
Nadakhan then forces Clancee to wish for Lloyd and Cole to be trapped inside the sword, leaving only Jay and Nya still free. Jay decides to gather a team of allies to help him save his friends and they reach New Djinjago by riding on a rising piece of land.
Jay manages to get hold of the Djinn Blade while Nya is taken to the wedding ceremony. To save his friends Jay is struck with the sword and is transported into the blade to release the trapped Ninja, Wu and Misako.
Now reunited, the Ninja decide to crash the wedding. The Ninja then fight Nadakhan and during the battle, Flintlocke shoots him with the venom and makes a successful hit.
Jay manages to make a final wish that the Teapot of Tyrahn had never been found, while mourning the loss of Nya. As a result, Nadakhan has no choice but to grant Jay his final wish, which causes all the events created by his first wish to be reversed.
Only Jay and Nya remember the events that have taken place and they embrace. At the same time, Clouse finds the teapot, but this time is chased away by the citizens, ensuring that Nadakhan is never released again.

During the fight, the Forward Time Blade arrives through the vortex and Acronix uses it to hit Wu with a Time Punch that accelerates his aging rapidly.

The four Time Blades were banished into the time vortex, but the twins jumped into the vortex after them and were supposedly lost in time.
However, Krux had emerged from the vortex years ago and disguised himself as Dr. Sander Saunders, the curator at the Ninjago History Museum.
Now reunited at the museum, the Hands of Time proceed with their plan to control time for eternity.

When they return, they are attacked by Krux and Acronix and during the battle, Ray is hit by the Forward Time Blade, which begins to rapidly advance his age.
The Hands of Time return to the Iron Doom with all four Time Blades and travel back in time 40 years to the same temporal point when they had previously battled with the Elemental Masters.
The Vermillion Warriors begin an attack on the Monastery, but Kai, Nya and Master Wu, who have followed them into the time vortex, join the fight and the Elemental Masters begin to get the upper hand.
During the battle, the Time Twins alter history by forcing Wu to yield and this reverts present-day Ninjago to its pre-technology age.
Seeing that the fight is too difficult, the Hands of Time open up another time vortex to escape. One year after the disappearance of Master Wu, Ninjago City is being terrorised by a biker gang called the Sons of Garmadon.
Six masked members of the gang break into Borg Tower and steal an ancient relic called the Oni Mask of Vengeance. Meanwhile, the Ninja are scattered around Ninjago, tackling missions while searching for their master's whereabouts.

He throws Wu to the Ninja, but it is too far for him to jump. Lloyd, believing that the Ninja are dead, mourns their loss and goes into hiding, unaware that they have survived.
They survive with the constant threat of being hunted down by the Sons of Garmadon. Meanwhile, the other four Ninja and Wu who has been rapidly aged up to a child and later to a teenager , are surviving in the barren wilderness of the Realm of Oni and Dragons the First Realm.
During the chaos, Kai sets free the elemental dragons that are held in captivity. She tells the story of how the First Spinjitzu Master shared a connection with Firstbourne and was able to control the beast wearing the Dragon Armour.
On the journey, Faith trains the Ninja to use the chain rifles that the Dragon Hunters use to take down large dragons. They make a plan to take down the Sons of Garmadon one by one and eventually capture Harumi.

A darkness begins to spread across Ninjago City and petrifies anyone who touches it. However, when the Ninja use their elemental powers against the dark cloud, they soon discover that they have no impact.
Lloyd visits his father in Kryptarium Prison for advice. With no other choice, the Ninja release Garmadon from prison and form an uneasy alliance with him in an attempt to defeat the Oni and save Ninjago from the darkness.
Lloyd and Garmadon agree that they alone can safely venture into the darkness and not be petrified because of their Oni blood.
They decide to go and help the people trapped there, while P. Lloyd and Garmadon then find the Armour of the Golden Master and realise that it causes the Oni to recoil.
They escape from Borg Tower, taking the armour with them and are picked up by P. The Ninja believe Cole is dead and mourn his loss.

Meanwhile, the village is attacked by the Ice Emperor's dragon Boreal, forcing the remaining Ninja to flee and continue their journey. Lloyd and Akita are later attacked by Boreal as well, who kidnaps Lloyd and takes him to the Ice Emperor, revealed to be none other than Zane.
Zane was convinced that he was the Ice Emperor, the rightful ruler of the Never-Realm and the two of them then dethroned the true ruler of the realm, Grimfax.
Zane used the Scroll of Forbidden Spinjitzu to corrupt Grimfax's warriors, turning them into the Blizzard Warriors, later also freezing the Formlings and massacring the Yetis.
